engine swap, please advise

i'll get into the details later on why i'm doing this, i just need to know:

hypothetically speaking if i had another J32 engine, what problems would i run into if i were to swap it with mine (another J32 engine).

would it have to be an 04-05 engine? what happens if it was 06? will the ECU be okay?

does it matter if the swap is between an M/T and an A/T engine? or even AT/AT etc etc

i dont want to let go of my TL, but because that TSB reflash didnt work, my fake registration will only take me to 3/2010 before i gotta renew plates...so i'm looking at just replacing the whole thing, go full stock and then put bits and pieces back in so i don't end up with the same problems i have now...
- intermittent CEL flash with no stored codes
- O2 sensor is not ready (and has not been ready for 7500 miles now)
- my transmission seems kinda wonky, and seems to get stuck when it down shifts

swapping motors alone, 3.2-3.2, absolutely nothing!!!! zilch, zero
doesnt matter from a auto to manual, or vice versa...one thing id recommend if ur car is manual, and ur picking up a motor from an auto...swap out the engine wire harness to get rid of the tranny wires and plugs...and if ur car is auto, and you picking up a motor from a manual...do the same thing... im other words, swap out engine harnesses and use ur own!!! and youd have to get rid of the torque converter obviously, if ur car is manual and got a motor from an auto..

i already did a swap...my car's 04, 6 speed manual- i got an 06 motor from an auto TL. dont worry about the ECU either...no worries at all bud

sounds pretty extreme to do, even though your ready code issue has been ongoing for many months now.. are you sure you followed the reset cycle specified in the service manual??. it's very specific. It's better if you replace the PCM than the motor.. it should take all of 10 mins to swap the PCM.

it could be worth it, but i couldn't tell you...i dont know whats causing your issues exactly...id have to look at it myself...you can get a flashing CEL, and it wont store a code... slight misfires can cause that. Few loose valves can cause that, bad spark plugs, bad coils..clogged EGR...just pretty much a lot of things, but if it aint that extreme, it wont store a code..it would pick up a misfire, and start flashing, and wont pick up another one for a while.

you could find someone that has 04-05 TL, and swap out the PCM just to see if probs go away, that would determine if its the PCM.
