You might want to try Bon Ami, it's like Ajax. I use it to clean my front window about every six months. Pat Gross from MotorWeek suggested it awhile back. It really cleans the glass.
But be VERY careful and don't get it on the paint.
Me...
I lift the wipers, wet down the glass and sponge. Put it on the sponge then gently wipe down the windshield. Use LOTS of water to rinse.
There are also glass polisher out there you could use. I've only tried Bon Ami.
Good Luck.

I would be surprised if Bon Ami will take out scratches from sandpaper. I hope it will for you. Meguire's also makes some products. I think you're going to have to replace the glass. I seriously doubt Acura will warranty windows for sandpaper scratches.

It is not a material defect issue so Acura should not replace your glass.
Using sandpaper on your glass is not the way to get off hard water marks. You can use a very sharp razor blade and slide it across (very, very carefully) the water stain to take it off the glass without scratching it (again, very, very carefully).
Would'nt a claybar work also?
Either way, your scratches are probably permanent and you will have to pay to get the glass replaced or maybe be able to make a claim with your insurance company.

i highly doubt acura will replace your windows since they are not under warranty. i don't know what made you think of using sandpaper? i think i saw some products that cures scratches from headlights and stuff at retail stores. hopefully it will work for your situation.

I just read this morning that Eastwood Products makes a kit just exactly for polishing glass. Give them a look! But I really think you could have problems finding anything that will take off sandpaper marks. Probably time for a new windshield.

If you can feel the scratches with your fingernail? If so, plan to replace the glass. Nothing will remove them without causing distortion to the glass.
