Unknown Knocking
So I have been trying to diagnose and isolate a knock. It's not a coil knock or from what I have diagnosed an engine knock, but it does have that consistent marble tapping sound. I am thinking it is related to the clutch\transmission.

Here is my isolation list
1. Can only hear the knock when accelerating in 2nd Gear
2. The knock is only heard when accelerating and rises with the engine speed, but if I let off the gas and let the trans slow the car then the knocking is not present when decelerating
3. If I press the clutch in no knock
4. No CEL Light on, no loss of power.
5. If I floor it the sound is only heard in the low rpm range, once above say 5-6k then the knocking is quieter and fades.
6. Oil level is at the max line
7. Idle is smooth and accelerating is smooth.
8. Reeving the car in neutral no unusual tap or knocking is heard.
Thoughts anyone?

Hmm not sure if I will have time to get a video, just bought a new place so maybe this weekend I will have time.
But I am thinking maybe the throwout bearing, but hopefully its not a failed gear or synchro. Have no issues shifting though so I am scratching my head as to what the knocking could be. Its hard to explain the sound, but it fades has you get higher in the RPM range in 2nd gear and I can only hear it in second gear and is consistent with engine speed. I push the clutch in or let off the gas and the knocking stops.

Didn't have a chance to get a vid, but the knocking is worse and it is definitely in the trans
Now I can hear the knock when in neutral, but when the clutch is not engaged(pedal to the floor) the knocking slows down and stops. If driving very slow say around 5mph I can slightly hear it in first but it is very faint, Definitely loud in second, in the beginning of third but it is very faint and I can hear it clearly in reverse. Only time I hear it gear is under acceleration, but if I let off the gas the knock is not present.
I've tried searching around and found a lot of responses pointing to the flywheel. One mentioned the input shaft.
