You didn't connect something properly. I've taken the door panels off 9, maybe 10 times, I can do it in my sleep, and I'm tellin' ya now, if all you did was a panel swap, something's not connected properly.
QUESTION: Did the replacement panel include a switch? Are you using your original, proven switch or did you change three things at once? (Lock, window switches, door panel)

Once you get the switch working you may need to "calibrate" it to roll up all the way. There is a procedure (simple), but I don't recall how to do it.

I just had some body work done, and they had removed both panels and I assume disconnected the battery. My driver's side auto up and down was fine, but the passenger side wasn't working. Was going to take it back to get them to fix it, but this worked!
It actually worked after just holding the up, but I still completed the process.

Sometimes after disconnecting the battery it needs to re-learn. Just happened to me the other day I put a new battery in and the drivers window wasn't doing the auto up/down so I pulled the (+) off and waited a few seconds then put it back on and it worked again.
