Which iPod should I get and how should I hook it up?
I doubt I'd do one of the ipod integration kits, just looking for the best option for a device and aux connection.
Does anyone mount their ipod and run the aux cable to the center compartment? Just curious to see what others have done.

if it's just for hte Aux port, then ANY mp3 player will do.
asking which iPod is too vague.
1) there are plenty of just as good mp3 players...
2) they arent as expensive or can be MOre expensive.
OR if you're set on wanting an iPod
1) do you want to carry your library with you at all times
2) how much functionality do you want out of one piece of equipment?
3) how much music do you actually want to carry with you.

Samsung makes some kick ass Mp3 players, tho none in the USDM so you'd have to look on ebay/do a bit of research, i'd do it for you, but the truth is i'm about to pass out.

regarding apple products, if it's volume you want then get a 80GB classic, if it's functionality, then get an iTouch (unless you already have a smartphone and do not need the extra options in the itouch). I personally liked the itouch because it consolidates alot of the things i carry around and now i only carry around my phone Samsung F490 and leave the iTouch in the car unless i need it to check up on lists or something of that nature.
i ventured into the 80GB classic, but then thought realistically, i usually listen to the same types of music in the car, and 80GB doesnt even cover my 3.4TB collection,

When I plug my Ipod Touch into the AUX jack in the center console, the door to the compartment crimps the cord and has been fraying it. Maybe there's a way to route it out of there so that this doesn't happen, but I haven't figured it out yet. Worse case scenario I could find a way to drill a hole and feed the connection cable to someplace like the cupholder that I could let the Ipod sit.

In my 08 there is a hole for the cord from bottom to top compartment and a groove from the top compatment by the latch for the cord to come out of the storage bin.

Check out Cowon D2 MP3 Player
You might want to check out Cowon. They make a D2. Check on Amazon.com. It runs about $145 for a 4gb with expansion SD slot. It has a touch screen so not sure if that would work for you. I did some research and didn't know what to get. This unit got awesome reviews. You would have to buy an line-in cable from anywhere, got mine at Walmart for $8. The sound quality is great. Plug and play in the car. I have an 07 TL. All around awesome product and super easy to drag and drop MP3 files from Windows Explorer into the unit.I didn't want an iPod. Too proprieitary! Hope this helps.
