Yes,

The RCAs are for low level inputs, like RCAs from an aftermarket HU. The wire inputs are for OEM high level inputs, like those from our stock amp.

Is that the 3sixty.1 or the 3sixty.2?

There has been some debate that the INPUT to the stock amp might serve as good input to the 3sixty, but I'm not sure anyone has tried it. I have the 3sixty.1 in my car and I'm using the output from the stock amp, but I have a pretty annoying hiss coming from the speakers at all times. Don't know if taking the non-amplified signal to the stock amp would fix this?

where are you running the wires to? i mean the speaker outputs from the stock amp to where? where is you 3sixty located at? mine was in the trunk and i ran the wires back there going from the amp. i removed the pass seat and ran them under the carpet straight to the back under the rear seat and into the trunk. i had no hiss at all doing it this way.

Seem as though that "hiss" you hear is a ground loop...

I ran them straight along the passenger side of the car under the carpet and mouldings and then up into that side of the trunk. I've been told to turn the gain down on my amps. I still have to try that.

yea that might work, i took mines to a shop to tweak it and adjust the amps.
i was just thinking that maybe since thats where the main harness for the navi unit runs through that it may pick up some kind of interference and the amps would amplify that, causing a hiss. the way i ran mine there was no other wires near only speaker outputs going to the 3sixty.

i'm gonna do another install soon and will be taking that same route. only this time i'm getting the 3sixty.2

Back in the day, there was a way to upgrade the 3sixty.1 to a 3sixty.2. Undocumented of course. Oh well, I love the sound in my car -- besides the noise, so I'm happy with the .1

You may want to check the rockford fogate forums to see if there is another way to tune it without a PDA.

You can also do it with a PocketPC. They've released a Windows Mobile version of the software... it has to have bluetooth of course.

EDIT: They have a version for Windows laptops with Bluetooth also.
