Didn't your interior get wet ? A few years ago (hurricane Floyd) wiped out a dozen cars on my street, and every one was totaled, the water was only about a foot high but the interiors were wet. For safety reasons all of the wiring would have to be re-installed which is one hell of a job.
Your insurance estimate will be written based on a New parts (motor), an adjuster will never price you out used parts. If they did you are insured by the wrong company.

Even if you could find one, no way would I let them only pay for a refurbished motor for a car only six months old. An engine has moving parts - not like a hood that either is right or it isn't. You have no way of knowing what a "refurbished" engine really is. Likely just pulled out of a totaled car at a junk yard.

Why not get a 2002/2003 TL-S motor? You'd lose 10 hp but you have far more options and could save a bundle.

How did you confirm there was engine damage? Today when I went to lunch we had a sudden downpour and got probably 8-12 inches of rain within 20-30 minutes...I am worried!

Milestylez: As everyone else said, I would try to go through insurance. It doesn't seem worth it to try and find a used 04 TL motor at this point in time (even if there were any out there available currently, odds are that you will not find it).

what about an NSX motor? since you are replacing the motor anyways why not get one of those? only thing is the drive by wire thing that you would have to get working with the motor.

Your insurance company should replace the whole car for you. During the Laguna Beach floods my neighbors car got totalled because it got flooded and their insurance company replaced the car for them with a brand-new one. You better check to see what kind of coverage you have and try to get your car replaced.
Another thing.... Honda engines are designed to shut-off as soon as it injests water through the intake. You probably have water in your chambers. However, if you havn't tried to turn the car on a bunch of times you might still have a chance of saving the motor. If you take off all the spark plugs you can vacum out any water thats in the chambers. I don't know the full details on how to perform this but you can get more info from the S2000 guys at S2ki.
Good Luck.

Sorry to hear about it! I would definitely talk to your insurance company - that's what you pay the premiums for! If the damage is bad enough, they'll probably write it off completely.
We had some really nasty floods here in Vegas last August. My husband and some friends were at their temporary office when the parking lot started to flood. They rushed to move their cars and then moved some belonging to other people to get them out of the water, which was about 3-4 ft deep in places. One brand new Mercedes drowned because the owner wasn't around that day.
If your car was in 2ft of water, it could be more that the engine. One of the cars the guys rescued that day seemed like it was OK, but when the girl who owned it tried to start it (it had been pushed out of the flood), the airbag went off in her face. Fortunately she was OK, but I think the car was totalled by her insurance. Be VERY careful with the electrics.

If you are going for a junk yard motor, may as well be different and get a 3.5 from an '04 MDX they make almost the same HP (265) but more torque (255 vs 238) but at much lower RPM's. You could end up with a real sleeper, especially off the line.

The exact same thing happened to me near where I used to live at the tri-border of Hackensack, Maywood, and Lodi when my '89 Accord SE-i was 1 year/16,667 miles old. Water got into at least one of the cylinders and bent a connecting rod. Worse yet, the few inches of water that got into the car's interior shorted out the ECU, which was under the driver's seat, something that wasn't figured out until later on when the car would never start. I had an idiot for an insurance adjuster who didn't believe it was the water that damaged the engine. The folks at Mahwah Honda contended this was the stupidest adjuster they'd ever met. That issue alone went back and forth over a month untill I got another adjuster on the case.
A new engine, $5,000 paid by insurance. Interior work by my body shop, $1500. Luckily, insurance wound up covering it all. But my out of pocket expenses for my share of 2 months rent-a-car were still about $1,000. Then there's the pain, suffering, and mental anguish toll it takes on you.
I cannot believe how some here are advising you to get an engine for an NSX or from an earlier TL. Think you've got headaches now? Just let the insurance company handle it and have your dealer put in a NEW engine. End of story.
Been there man, I feel for you.
Good luck!!!!!!!

I've heard of people doing swaps on older cars. But on a 6 month old TL people want to put MDX and NSX motors in? Umm...ok.
The MDX idea is new, and appeals to me in some way (I want more torque). The NSX idea, might never work without some really really major work. Either way, the engine swaps are a much more expensive option than just calling insurance and having them take care of it, and putting a TL engine in there.
If someone has done a swap in even a 2nd gen TL with either an MDX/NSX motor I would be very surprised...but if you have...more power to you (pun intended). Let me know how it went.

Sorry about your misfortune. I'd go iwth the MDX idea. It's been done multiple times on both the old TL and I know of at least one instance on the CL. There's a guy on the CL board who's running 13s in the 1/4 with an MDX engine swap.

I'm sorry to hear about your experience. I echo what others have said about making use of your insurance. Please post an update when you get the time.

Just drop an LS1 in there, convert it to rear wheel drive and smoke everyone. One one of the BMW boards there is a guy dropping one into his BMW 325 or 330
Just Kidding.
Good Luck getting your car fixed.
