Its not the flange thats the issue. Its the #6 cylinder runner. On the autos its a straight run, the 6MTs have a notch. Its a pain in the ass to weld in such close quarters.

i thought that one is #3 ? the one on the front is #6 that blew the spark plug lately in my car

hmmm i wonder what headers people use that do the j32 swap with 6mt

What's the difference in the rear mount? http://www..net/forums/showthread.php?t=73383
They said the mounts didn't need to be changed but the CL-S6 mount is stronger. Would changing to the auto rear mount be an option to use the auto headers?

The auto rear mount looks like the front mount. The 6MT rear mount looks like the side mount. The 6MT rear mount is much stronger.
