Replacing the battery should not affect power window operation unless power was disconnected while the window was moving. The reset procedure still requires that the driver or front passenger window moves under power.
What is actually wrong with your windows? Do they move at all?
The relay for the power window system is located top-left in the under-dash fuse/relay box. The window fuses are:
Master-Driver window: #26 (20 A)
Front passenger: #30 (20 A)
Right rear: #32 (20 A)
Left rear: #33 (20 A)
