The only way to properly repair is to re-paint. I know that's not what you want to hear, but sounds like you are down to (or close to) bare metal. With scratches that deep, you have to be concerned with rust.

If I were you I would try touch up paint. You got nothing to lose and worst case, the body shop will have to strip the area anyway.
Go to an auto parts store and get some Prepsolv or another good degreaser. Tell the guy what you're doing, they should have something. Clean the area really well. Let it dry for a little bit.
Using a toothpick, put a very tiny bit of touch up paint into the scratch. I'm talking a tiny bit. You can always add more. Let each coat dry really well. Let the entire thing dry overnight, at least.
Finish up with some 3M Swirl Mark Remover. It will level out the paint. Should look ok.

You might want to try one of those acura paint pens. I just fixed a few scratches on my car last night. They look great! The real trick is to get the exact match of paint and prep before applying (as NSXNEXT said). To smooth out and remove exess, I use KIT brand scratch remover (clear coat safe stuff in a yellow bottle). Works really well. Good luck.
Yo i feel your pain. I had that happened to me when i only had the car for about 3 months. I didnt use touch up paint but try anyways from that guys advice. You got nothing to loose if it doesnt look just take to a paint shop where they will have to strip down and repaint again. Cost $$$ but its worth it.. man...
