Honestly, when the Phaeton came out, I was like WOW, that is hot. I think VW produced the Phaeton just to say hey, look what we made. Sure it flopped, and I believe they knew it would too.

Could be wrong here, but dont many manufacturers actually lose money on halo cars? (Cause may be from heavily investing in new engineering)

I love showing people how there are literally over 1000 different ways you can configure a Porsche. Don't expect to show up at the dealership and find one exactly the way you wanted it.

They definitely do. I'm not sure how many Phaetons were made, but they depreciated real fast. I think more people bought them used than new. Car was ahead of its time for VW, but people didn't think the VW badge was prestigious enough to spend the money.
From Wiki:
"Much like its older cousin, the Volkswagen Passat W8, Phaeton sales fell short of expectations. In the United States market, 1,433 Phaetons were sold in 2004, but just 820 were sold in 2005, leading the company to announce that sales in the American market would end after the 2006 model year. The rare W12-engined models have depreciated significantly, and are selling for a fraction of their original cost.
The 2006 model year had an MSRP of between $66,700 and $101,300.[2]"

i recall the W12 Phaeton w/ rear captain seats, all optioned out, to approach ~110-120k...which you could probably get for half that now, if you could find it.

That's the problem they had trying to sell the Phaeton. How would you like to be the guy driving the nearly $100k (with the W12) VW? It's a very nice car but not worth that kind of money.
To me VWs have very nice interiors and the ride/handling balance is usually great. But the quality is just not there.
