Aftermarket Radio

I want to change my factory radio to aftermarket because I want to use my iPod in my car again. The cassette only plays on driver's side & my fm transmitter doesn't get good signal or response. The only problem is that I have navigation & I thought I saw this in another discussion & on some websites, but I really want to make sure this is NOT true. Will my navigation still work if I put an aftermarket radio in? I have a feeling I know the answer is no, but I would like to make sure.
