While putting my passenger motor mount bracket on my car, i believe i cross threaded/ striped the bolt that goes through the bottom of the water pump. Everything else is torqued to spec but could this cause the bottom of the water pump to leak? Has anyone gone through this ? How would I even go about putting new threads on the motors block with such little space?

I was changing my timing belt, and had a similar problem .. I believe caused by the shop doing the first timing belt over tightened the bottom bolt, causing thread damage. Anyway, you'll see the threads partly "came out" with the bolt .. see picture with what looks like a little cork screw .. those were supposed to in the bore, part of the engine .. The fix for me was a heli-coil kit from Advance Auto, and a 90 degree drill attachment from harbor freight .. (I had to shorten the drill bit, and careful getting the drill straight .. not fun at all .. but it seemed to work .. after helicoil, the bolt did tighten up ok.
I recommend finger starting a few turns, and tightening with torque wrenches, as aluminum is not as forgiving as steel or cast iron ..
