Eastman, I had this trouble too. I took my Type S to the dealership and the tightened the bolts to the seatbelts next to the subwoofer. They said they've seen this problem all the time. No more problem!
Stock or aftermarket sub?
A fourth order bandpass ported through the skipass will eliminate trunk rattles with no dynamat even with 10X the volume. Even with 80lbs of dynamat, there will always be something rattling with the usual way of facing subs to the rear of the trunk.
Seriously, mine is loud enough that it gets painful yet there's no rattles while others have rattles with the anemic stock sub.

Mine is the stock subwoofer.

I'm running a bandpass box which has a port sort of like a ported box but the subs are enclosed in the box.
The port fits perfectly in the skipass hole in the rear seat and all sound comes out of the port. There is no sound in the trunk at all, everything comes out in front of the rear seats so there are no rattles at all in the trunk and rear deck.

IMO, you'll always have rattle issues with those in the trunk. I was chasing down rattles with my 2 12W6s in a sealed, not even ported box for a year. Bandpassing them and getting the bass out of the trunk was the only thing that cured this.
I have 2 12" subs in a bandpass in the trunk so I had to get to work on insulation. I used a dynomat type of insulation (Ebay stuff, got tons of it for just $50 and it works GREAT!) No vibrations anywhere EXCEPT one place. The biggest gremlin is the trunk-lid near the license plate. I have a license plate frame/cover etc. I went crazy on that thing to stop it vibrating. Even the whole license plate surround vibrates on certain frequencies. I have most of the vibration gone now but when I crank it REAL loud nothing can help it, lol. My box is shooting out screws and parts of the plastic is cracking apart. It's not a cheap box either, it's Q-logic. Crazy. I'll look into fixing it in the spring.

If you're going bandpass anyway, just make a custom box with the port in the armrest. The pre-made Q-logic boxes are no good. Bandpass boxes have to be exact and made to your specific subs. There is no such thing as a pre-made bandpass box. This is how they get their bad rep.
The one I'm using designed by CSWBiggs on here for the 12W6 has the best SQ of anything I've ever heard. Better than these same subs in the old sealed box. It hits tighter, harder, deeper, and more accurate. No rattles and I had to cut gains by over half due to the super efficiency over the sealed box. At volumes that make my hair move, the subs barely have any excursion. At normal loud listening volumes you can barely feel them moving if you stick your hand in the box.
