Battery went dead and now windows won't auto up/down

So the bodyshop struck again. Along with the 30 other things they did wrong including joyriding in my car, my positive battery cable was about to fall off. I noticed the car has been cranking over slower and slower lately. Left the stereo on for maybe 5 minutes and the battery was dead. After finding the problem it started right up but now the auto windows don't work. They roll all the way up and down as long as I hold the switch but the auto function doesn't work. Any ideas? For what it's worth, I rolled both sides down using the auto function right before the battery went dead.

A reset procedure is in the owner's manual (for an '05): https://techinfo.honda.com/rjanisis/...505O00099A.pdf

Push window switches all the way down, hold for a couple of seconds w/windows open, then pull switches all the way up and hold for a couple of seconds after windows close.

I have been having the same problem but my battery has not been disconnected. I took the car back to the dealership I think the window motor will eventually burn out on mine.
