2004 manual trans problems

So to just start this off I've got a 2006 Acura TL base manual swapped with an 04 TL transmission. I've never had any problems with this transmission and it's been about 5 or 6 months since I successfully manual swapped the car. My problem is the transmission sometimes won't want to go into first and the resistance when you push over to go to reverse is little to none. Yesterday I swapped in an 08 type-S auto ECU to use my flashpro and uploaded a stock type-s tune. Today is when the problems started I drove the car yesterday after the ECU and tune and noticed the reverse resistance problem but didn't think much of it but now first isn't wanting to go in (only sometimes) the resistance is there if I'm sitting still but driving when I go to 5th I have to be careful not put push it too far. Anyone have any advice? (Yes the ECU still thinks it's auto the flashpro won't let me change it to manual)

1.) Won't go into first
- does a double-clutch help?
- does the behavior change with the engine off?

2.) Reverse
- sounds like the reverse lock-out solenoid isn't engaging to prevent access to reverse when moving
- it should be physically impossible to get into reverse when the car is in motion...although this is quite likely tied to the fact that the ECU has no idea it is a manual

Is this an automatic to manual conversion? You may continue to have problems until you put in an ECU from a manual transmission car.

I've got a theory to work the reverse lockout but yes the behavior of the clutch changes when the car is shut off. When the car is off I can pressurize the clutch and it will work perfectly fine the slave will engage and disengage perfectly no spongyness or anything weird, however when the car turns on I lose pressure and the slave won't push the clutch release fork. (I literally just replace the slave like an hour ago and bled the absolute hell out of the clutch system)

Update: I've replaced the slave cylinder and the hose that go from the reservoir to the master cylinder because it was very very loose, now there is no play at all in the slave cylinder vs before I could push the slave cylinder piston in and it would come back out an inch or so. Now it seems like the biting point is bipolar, sometimes it'll be very close to the floor and other times it will be in the upper middle of the pedal.
Another note: why does the clutch lose pressure when the car is on and running but if I pump it while it's off it gains tons of pressure and will hold it.

Broseph. You did the work to install Hondata. How did you get the Type-S to start with the immobilizer system? If you had the new ecuimmobilizer reprogrammed to the car, then it should have been changed to a manual during the reprogramming. If you didnt do that you must before continuing to drive the car.

The person who reprogrammed it can pick Auto or 6MT during the process. Why wasnt this done?

After you have it Re-reprogrammed, upload the 2004-2006 6MT TL stock tune within hondata.
