I would take them off, and if they do leave marks on the paint afterward it won't be anything some compound and elbow grease won't take care of I'm sure.

 

I took mine off in the front but it looked weird in the rear without them. Mine is black so they didn't stand out that bad in the first place. Once I lowered the car the front ones were only a few inches off the ground and hit everything. I think I like it better overall but it's close. However with the new Nitto NT05 tires, they're soft enough that they pick up rocks more than normal. I may put them back on.
