Id bet you have a vacuum leak, especially with you recently replacing the TB. Vacuum leaks often cause this. I would start checking all the vacuum lines.

Other things to check is fuel pressure to make sure its getting enough.

I know you mentioned egr system but did you remove the egr valve it self and cleaned it ?
If its stuck open thats a problem.
Also check the pcv valve.

Try rechecking all of your previous work and then reset the CEL.

Make sure your gasket for the top cover on the intake manifold is on correctly. It fits both ways but only works one way. But i would still look for a vacuum leak. Get some carb cleaner and with the motor running spray it near the tb, and by vacuum lines and see if the idle changes.

It`s very easy to remove the egr valve and clean. Clean as you would the egr ports.

Do you have OEM motor mounts?

If so, check the vac lines to the front and rear mount.

And for your trans issue, check the range select switch, make sure its adjusted correctly, if it is and it still does it, wiggle the shifter in all gears and see if the gear light on the dash flickers, if it does either the range switch needs adjustment, or is bad and needs replacement.

Does it smell like fuel around the car while its running?
A quick check of the fuel pressure regulator can rule out fuel leaking into the intake , By removing the vacuum tube to the regulator with the engine running and waiting about a minute
if any fuel starts to come out of the tube your Fuel pressure regulator is bad.

Test before buying parts.

no fuel smell and checked the fpr its not leaking. put a gauge on it and idle is 31-32 psi. changed plugs over weekend and pulled apart intake to recheck the passages all is good in there aswell. if the pump is weak wouldnt it hesitate all the time?

Your fuel pressure is a little low. Mitchell on demand shows a spec. of 40-46 psi at idle with the vacuum hose connected. The odd thing is that they used to list a different spec for 2000. I'm pretty sure the 40-46 spec was 02- 03 or so, but now everything from 99-03 is the same. If I remember correctly, the 2000 spec was about 5 psi lower, so there was a little bit of overlap with the later spec. I've installed a later spec regulator on my daughter's 00tl as an attempt to cure her hot restart problem. It's got to get above 70F or so on winter gas before I'll know if it helped.
