What are the beeps when I open my door after turning off the alarm system?

If you mean if you double click the lock button? that is the alarm Set confirmation.. Otherwise it is not the stock alarm.

 

This is the stock alarm system. After disarming (unlocking) the system, when I open the door, I get a series of beeps. It's like some kind of code. I've looked through all the manuals and there is nothing in there at all. This does not happen all the time so I thought there might be some kind of motion sensor being tripped.

 

Got an Aftermarket head unit by chance?

 

I bought the car new and haven't replaced anything.

Yeah that is not the OEM Alarm function.. When unlocking the car wont do anything but to flash the lights to tell you it unlocked the doors.

 

Are these beeps coming from the interior of the car or from under the hood?

 

Sounds to me like you've got a decepticon or an autobot or something,... try saying nice things to the car :P
