anyone with a 99 successfully swap an accord or other tranny into the 99 since its a 4 speed not a 5. was just curious, noticed when reading the warranty paperwork on the rebuilt trans showed i would have to pay for labor as per chilton manual if had to be rebuilt but my invoice showed $1200 in labor, so being $1200 was trying to get a picture of cost through warranty compared to cost of swapping an accord trans if at all possible.
Yeah, while anything may be possible with enough money, time and skill, a 5 speed swap isn't an easy thing to do. With the '99 model's older style 4 speed tranny proven a more reliable design, the best bet would be to either rebuild the existing tranny, buy a remanufactured one, or locate a low mileage used 4 speed tranny from a salvage yard.
Ultimately, it depends on how long that you wish to keep the car, along with how much you can afford to spend on repairs to it. Compare tranny pricing and installation prices for what fits your budget.

Was just looking at the options. From what my warranty paperwork shows, they put down $1200 in labor, and that the vehicle needs to be in every year for fluid changes or every 12k miles. I've only put 2k miles on it and that was since last Nov 2012 so have to call them to make sure not voiding the warranty, between moving and repairs to the car haven't used it much till recently.

Is the 99 motor the same as the 2000+, would it be as simple as changing ECU & wire harness to be able to do 06/07 swap??? Just trying to ease the mind...

'99 er's woe....
It was more along the lines of wanting to keep the car as long as i can and knowing that if anything happened along the road with the recent rebuild that i could swap ECU and tranny with 2000+, and have the comfort of having a newer year/more reliable 06/07 tranny. My current rebuild i believe was around $1900, getting a used salvage tranny at this point would be pointless since most will have high mileage for the 99's. So just had the thought that if it was close to $1900 to do the conversation to a 2000+ model, my comfort level in wanting to keep the car would increase dramatically, cause i love this car just hate the fact that tranny even though more reliable for my year could poop at anytime.

Easier to stick with another low mileage 4speed donor or rebuild present tranny.
