The line out converter for the amp is connected to the factory sub wires which is still connected. Because it gets the signal from the factory sub, the amp follows its settings too, so yes, I use the stock head unit to manipulate the bass.
It sounds just fine. I was worried about distructive interference with both subs facing each other, but that seems to be a non issue for the everyday listening. There is a level where the intensity peaks and adding more volume only adds noise, but that level is well above most people's tolerance. I chose this setup to maximize space and allow access to the spare which has already come in handy.
