You have to do the reset at the affected doors, not from the master panel.

rear windows will not go down
some time last week i killed my battery and now i can not lower my rear windows from driver control unit. They will go down if operated from window switch next to windows. this happened once before when my old battery was beyond replacement but once i replaced it worked fine. any help thanks

Did you try the reset?
Press and hold the button to roll each problem window all the way down, then hold for 5 seconds after the window is down. Let go of the button. Press and hold the button to put the window the whole way up then hold for 5 seconds after the window is up. your windows should now be reset and can be controlled from the drivers window controls.

I didn't quite hold with all of the answers, because some answers contained variations on my situation. The right answer was among those above but I wasn't sure. I got the manual for my 2004 Acura TL and read everything about keys. I wasn't sure how 4 of my windows got rolled down at the same time and my sunroof rolled back. I recalled solving the mystery once before years back, but couldn't remember how. Having read the manual, I deduced I had pushed the open door button twice while approaching the car. I drove 30 miles home with those windows down knowing I'd have to solve this myself on a Friday night. The correct answer is I must have pushed the open button a second time and held it to cause the 4 partially rolled down windows and open sunroof. I was slightly afraid someone had hacked my car. After reading the manual I walked to the car, put the key into the car door, turned the key counter-clockwise in the lock, held it there for 5 seconds, all the windows rolled up and the sunroof closed perfectly. Thanks for your help everyone!

Worked like a champ for me
I noticed some time ago that my rear windows not working, I always planned on looking into it and never did. Yesterday, I decided to see if there were Forums for Acura like there are for Lexus. I found this site and just started looking at the post titles, I came across this post tried what was documented and it worked great. After reading through I determined it was due to replacing the battery a few months back. So thanks everyone you saved me probably hours looking at all the physical side of things that would not have lead me anywhere. BTW, I have seen some complaints about battery life and this was my 1st battery on a 08 RL with 100k miles or so, I do not think this is bad for a PA car and he had some bad winters over the previous years.

My rear passenger window won't go down using either the master unit or the rear. What can be the problem? I believe my regulator still work because I hear a clicking noise when I try to putting down the window.

The reset described in this thread over and over again. Turn the car on. Go to the door with the window in question. Hold the button down until the window goes down and keep holding for 5 seconds. Pull the button up until the window goes up and keep holding for 5 seconds.
If your window does not respond, the button may be broken.
If the reset does not fix the issue, you may have pushed and pulled too hard. There are two thresholds for the window button. The first stops when you release. The second goes into auto mode. You want "stop on release" pressure.
If that doesn't work, go for "auto mode" pressure because I got it backwards.

automatic window opening not working
For some reason my automatic window feature is not working. When you push unlock once and push it again and hold it all for Windows unlock and the sunroof opens. It was working up until a few days ago and now when I push it nothing happens. Also on the inside, my back right driver window switch is not working. It works from the passenger rear right side but it doesn't work from the driver side window panel. Any ideas?

They go hand in hand. You have to replace he rear driver side window actuator if it's not going down. Then your auto down will work again

Now it's working perfectly fine. It stopped working for 2 days and now it works I just tried it. I'm going to get a new one anyways cuz it's got to be going bad

I know this thread is 8+ years old but I have to say thanks to everyone that posted on the "reset" procedure. I was ready to rip the door panel off and start testing switches.
My exact issue was I couldn't control the two rear windows from the driver side master control but the rear windows would travel up and down by the switch in each door. Based on what was written here it worked and all is right in the world (at least my car windows world).
For those who may still be looking for exact instructions (This was on my 2008 RL)
1- started car
2- opened the drivers side rear door
3- using the drivers side rear door switch I held the window control button down until the window was completely lowered and while still holding it I counted out load 1..2..3..4..5..6..7...8
4- I took my finger off the drivers side rear door switch
5- Then I put my finger on the same button and pulled up to raise the window to the fully closed position and while still holding it up I counted out loud 1..2..3..4..5..6..7..8
6- I let go of the drivers side rear door switch
7- I shut the drivers side rear door
8- I opened the drivers door and on the drivers door master switch I press the switch for the rear drivers side window and it worked. I tried up and down.
I then repeated steps 2-8 for the passengers side rear door
I then turned the car off and went inside to write a big thank you to everyone post.
I hope this helps the next reader.

Made an appointment to take my car back to dealership because rear windows not going down from drivers seat. There was talk about replacing the switch, etc. Glad I came to Acurazine first. Reset fix worked flawlessly. Appointment cancelled.

Thanks to everyone on this site! I performed the window reset function, from each window, and everything is good to go...the only thing now is the driver window doesn't work...is there a special reset procedure for that? Sorry in advance if this has been answered already

This, or a bad master switch/connection at that switch? If you have a multimeter, you could check that the input to the regulator is getting power. That would rule out a switch or wire issue and pin it to the regulator.
