Couple of issues

First off, on occasion my 99 will start off with a rough idle, gas it up and it's good to go.

Secondly, when I open the throttle up from about 25 mph I get a hesitation almost like a stall @ 5,000 rpm but it quickly regains composure. I want to fix this ASAP.

what kind of engine/transmission?

It doesn't seem to me to be a fuel filter issue as this only happens around the same RPM's. There is a significant loss of power, with what seems like a nitrous burst after it recovers. My guess is it is CPU related, any other thoughts?

Hesitation can be caused by partial EGR manifold ports blockage. Too much EG into some cylinders and not enough in others leads to lean miss and hesitation. Idle should not be affected by EGR unless the EGR valve itself is leaking.

Make sure plugs are in good shape. Check and replace air filter if necessary.

I had that hesitation issue as well, but only when I was accelerating. It turned out to be a bad trans that had to be rebuilt
