What you're referring to is the ECU reset, not OBD2. You can't turn OBD2 off without making your car very unhappy (unless you replace the entire ECU!). The ECU reset forces your car to "learn" what its got at the moment... breathing from an intake, extra spark from new plugs, etc.

ODBI used oxygen sensors to modify fuel injection.
ODBII does the same thing except it "learns" that your engine is changing (like adding more air with a CAI) and corrects for it.
ODBI would see the extra air and just add more fuel.
ODBII can tell that you have more air than normal and can tell the ecu that even though the throttle position sensor is at 100% open only use 80% in your fuel calculation now that he/she has a CAI.
Most of the learning has to occur on one or more trips before it is used. This learning includes coolant temperature, ignition timing, throttle positioning, O2 sensors, manifold pressure, etc.
Its nice knowing that the mods you do dont "disappear" after a week of driving.
