Yes, there are differences.
Wired made a Venn diagram to show the differences between the models.
Biggest difference to me is the backward compatibility. The 20Gb and 60Gb has full backware compatibility due to having PS2 hardware built in. The 80Gb has to do emulation. The 40Gb has no backward compatibility (not sure why).
80Gb also comes with Motorstorm. My 20Gb came with Talladega Nights BD movie. I believe there is a promotion right now that you can get 5 free BD movies with the purchase of any PS3.
By the way, you can upgrade your HD by buying a larger 2.5" SATA (laptop) hard drive. I upgraded my 20Gb to 250Gb.
