Found a nice RL out of state, just curious on the tax situation. I know once I bring it over to IL, when I get it registered, etc, I pay a flate rate tax. Now one dealer from Georgia basically said
"I can sell it to you for $XX,XXX plus our dealer fee of $499 and all taxes specific to your county and/or state of residence."
Your thoughts on this? Do they go through IL? Dealership is legit, good feedback and it's a lexus dealership.

From what I have experienced, taxes are calculated based on the state, and county you register the vehicle in i.e your county of residence.
I don't believe you pay anything else beyond that, besides the registration fees your state charges.

Tell them you'll pay their "dealer fee" if they knock $750 off the price of the car.
You DON'T pay taxes to them AT ALL. They can't pay taxes to another state that they are not in. You pay taxes once you register it in your state.
I have bought a used car from Florida and shipped it to Texas and that is the way it worked.
