I think you'd want to push it through a small hole poked into the rubber trunk seal. I've been contemplating doing the same thing, but my Sirius sound quality is so poor to my ears that I've also been contemplating putting the whole thing in my wife's car.
Should I do this, I'll probably hold the wire down with black silicone rubber on the sides of the window where the window weatherstripping doesn't seem to want to hold it down.

Why not just install it on your hatrack inside the car - eliminates having it on the outside altogether. Just make sure it isnt obstructed by any metal.
You lose the signal a lot with it mounted on the trunk lid?! That shouldnt happen - only when you are driving under something or in between something, such as a tunnel or on a road where the sides bank practically straight up vertically (as in driving through a hill where the road has been cut into it.) The signal originates almost from a vertical point in the sky; technically it's 5-6 degrees towards the south, depending on how far north or south you are in the country. If it was mounted on the rear deck inside the car, the only time you would normally lose signal is if you were going up a hill while facing a southerly direction. The idea is to make certain you aren't obstructing it with any metal surfaces; I've heard that metallic tint will cause a problem, but I dont have any personal experience with that. I would check first to see that you aren't losing signal when you are in an open area; if you are, then you are having other problems - maybe a bad antenna (pinched cable) or a bad head unit.
I tried mine on the package shelf and had problems with the signal cutting out. I've seen others say that it worked fine for them. I'd try placing it there for a few days to see how it works. (Just run the wire through the ski pass-thru for a temporary test).
