Need Help Bose Amp Bypass Or Not?

hello a while ago I put in all new speakers, a head unit , and a sub and amp. it was all working fine i could max out the volume but I could not turn the bass up without having alot of distortion. But then i switched my head unit to a jvc with more power and options and now i cant turn it up past 35-50 without getting A whole lot of distortion so I relocated the speaker wires that where ran with the power wire and double checked most of the connections still nothing. However When I did all this I was going to bypass the bose amp but decided that seince the speaker wire was going directly to the head unit there was no need to but this sounds like the stuff they tell you to bypass the amp because of so i need some input and need to know if i can simply unplug the bose harness if nessery or if i need to hack the harness up and of course if i need to bypass the amp because my music sounds like shit and I got nice speakers
