Humming/Thumping Noise Coming From My Subs???

Humming/Thumping Noise Coming From My Subs???
I am currently running the following in my 3rd gen TL:
2 12 Type R DVC in a Vented Enclosure
1 Alpine 1000watt amp
1 AudioControl Overdrive
1 Monster Cable 1 Farad Cap
1 RockFord Fosgate LineConverter
My system pounds really hard but I noticed today that all the base was cut away and came this really loud humming or thumping noise when I had the volume up to 17. It sounded like a constant 25-30hz note. It was very annoying and I had to turn the volume down for that noise to go away. Later I was able to turn it back up and it was ok. It happen twice today. Have anyone counter this problem??? I turned down the gain of the amp but it it happened the second time. Anyone know what this problem is coming from???
