How you set it depends entirely on your system, and somewhat on your personal tastes...

The first part we can help you on...
Can you describe your whole setup?

ah... money...
Always getting in the way of perfect audio bliss...

First of all, get to know your amp:
http://mobile.jlaudio.com/pdfs/Switches_Knobs.pdf

The first thing you'll want to do, is set the gains correctly. Follow the procedure explained here:

Setting Gains

It basically explains in plain english the same thing that JL says in their tutorial:
http://mobile.jlaudio.com/pdfs/gainSetting.pdf

The first thing you want to set is the crossover frequency. This is the frequency at which the amp will start reducing it's output, allowing the stock speakers to take over the higher frequencies. In your case, I would recommend around 60Hz.

Next comes the crossover slope. This is how hard or soft the previous transition will be. I would leave it at 12db/Octave so that it blends in more smoothly.

Now for your parametric EQ, Infrasonic filters are always a good idea, as they can save your sub from overextension. Leave yours at 20Hz for now. As far as the rest of the setting go, that's for your personal taste to determine. The boost, Q, and center frequency adjustments are there to basically give the amp a bit of extra kick a certain frequencies. That one you can play with until you're satisfied with the results...

Enjoy!
