I have done this in previous cars, and used a battery isolater. Basically it creates two separate electrical circuits, though both are powered by your single alternator. You can then leave the factory battery alone, and hook all your stereo components to the secondary battery. The advantage to this is you can now play your stereo with your car off, and if you do manage to drain the battery, it will only drain the secondary battery, leaving the stock battery fully charged so you can start your car! No more worrying about draining the battery!!
I've got my old isolater that I will likely never use again that I would be willing to part with if you're interested.

There's no such thing as being better for the alternator...the alternator is just a generator...ans as for the isolator...yes he can do it that way...but your problem there is with loading. Let's say the scenario happens where you have a dead battery and a full battery. You will basically have to charge the dead battery up to full. If his original intent was to protect the stock battery, a simple low battery cutoff would work just as well, without the added work. Wire the batteries in parallel by connecting + to + and - to -. You can either ground the - to the chassy and run a + wire (helpful if you're putting batter #2 somewhere else in the car so you only run one wire) or if they're side by side connect them directly so you don't have to drill a hole in the chassy (aka the metal car frame), sand around that hole, then screw in an eyelet terminated wire...
Lastly...why a second battery? Dimming lights? A second battery won't help, as the whole problem with a voltage drop is that your car electronics can't supply power fast enough (and batteries are no good at supplying power quick, only at storing a lot)...capacitors are for evening out voltage graphs and stopping dimmed lights.
