Aftermarket Head Unit ???

I know this is a common problem and I have looked but not yet found a specific answer to this question... I have a 2001 CLS w/ Navi... I want to replace the stock head unit with an aftermarket head unit. What seems to be the major conflict with this and the stock speakers and how do I get this to work and sound good?

I just installed one in an 03 cls and it works fine, but I think I am going to bypass the factory amp. It is really loud at a low volume because it is double amped. It also makes a pop sound when you turn the radio on or turn the volume up from zero. Changing the radio out did make an improvement in the sound quality even with keeping the stock speakers.
