How did you run the new stereo into the amp? Is it speaker level input or line level?
Either way, where did you run the new wiring physically in the car? If it is running close to other wiring that could cause noise in the line.
My personal
... ditch that amp, ditch the Bose, and get some new speakers. Run your own wiring. Those Bose speakers are lousy.

I've turned down the bass and treble and it helped some, but not completely.
Someone said i could bypass the amp but i'll have to get more info on that as i didn't quite understand his instructions. If anyone knows how to do that I'd love a little more instruction on that. Thanks
