I think my wheels have the flu...
So I've had my car for about 2 years now and I bought it knowing two of the wheels had these strange spots on them which look like they came from either acid splatters or a case of the chicken pox. Does anybody know what this is and how I can restore my rims?

Ive had garbage juice all over one of my rims before. Looked like your problem but there were less spots and the spots were bigger. Pain in the ass to wash away.
Kinda looks like its eating away at the paint on your rims but I cant tell for sure.

just because I'm an ass: Why do people feel the need to state what device took the picture? I could see if it was a really nice Nikon or Canon - but a cell phone?
I suggest lightly sanding down the wheels and re-painting them. Or try spraying a degreaser on there like Purple Power.

First off can you feel them or are they very smooth with the paint on the wheel? If you can feel them, do the feel like they are like little holes in the paint or do they feel raised up above the paint?
If it's like a "pit" or hole, then there is little to nothing that can be done with a simple spray and wipe. You would have to refinish the wheel by sanding it down and repainting it.
If it's raised, try taking a razor blade and see if you can get some of it to come off. If you can, then you can go about it a few ways.
1. Try some good cleaners like Sonax Wheel Cleaner or P21S Wheel gel.
2. Try using some citrus based cleaners like Chemical Guys Citrus Wash and Gloss.
3. Try using a clay bar on the spots
4. Take some fine sandpaper, like 2500 grit and a sanding block and try to sand them away. Follow up with a good compounding and polishing to get rid of the sanding marks.

You could do like you are doing now, or you could have gone to a generic car detailing place like Simoniz and see what they can do about it... I went to them today because I had fade marks on my mirror and front bumper where it looked like someone went to town with wetsanding and didn't buff it - they took care of this issue at no extra charge (I did pay for a car wash there and gave the detailer a $5 tip though, so that might have helped).
If you insist to do it yourself, I would try heavy duty degreaser. I had dirt build up on my painted wheels on my civic that would not come off with regular scrubbing, but came right off like nothing with degreaser.
