The paint must have been compromised at some point and gave it a spot to rust, your best bet is to take it to a bodyshop and have them sand it down, treat it, and respray it. Not cheap, but better than a rust hole in your roof. I doubt it's a warranty issue, hard to tell by the pic. Did it take a rock hit back there or something.

After further review, it looks like there is rust under the rail, hard for anything to get in there. You might have a chance at warranty on that one. Acura doesn't like to warranty anything in regards to paint. Good luck.

its on both sides too, so no rocks or anything like that

not too fond of the paint so far...
my rear bumper was chipping paint where the bumper meets the rear lights... on delivery
and they just dabbed touch up paint on it, and surprise surprise its chipping again

it may be "rail dust", these are metal particles that stick to the paint when driving the car or when the car is being delivered by train to the dealerships. These can rust and cause these spots. I would first check to make sure that the paint has chipped off and rust is forming, if so, then the culprit is an improperly preped car during the painting process. If the paint has not chipped off, then it is rail dust and can be removed with a claybar.

that's funny, my paint is peeling where the rear bumper meets the tailight also. Had it to the dealership for a warranty claim and they said no dice. They even had a regional service manager look at it. Acura claims that the car was hit at one time and that it rubbed on the light. It's pretty obvious it has never been hit and that it just rubs. Acura paint is definately their biggest weekness.

Judging from the one pic, doesn't look like rail dust to me, but it's a possibility.

Has your rear glass been removed to your knowledge? Did you buy the car used? Is there any small aftermarket (non-Honda) window label/markings anywhere on the glass?

Could be a a manufacturing defect. Honda/Acura paint is hit and miss, they do let things slide when they obviously shouldn't.

Looks like the paint is also bubbling up in the crevis along the glass. That does point in the direction that the glass has been in and removed/replaced at one time, and not done properly.

try this, take a q tip (ear cleaning ones) and dip it in some cleaning alcohol. Then dab it at the rust there and surrounding areas, try to get in that brown spot under the trim, look carefully at the picture and you will see it. It might just be some dirt, because my brake rotors turn rusty looking after washing them with water.

That's because the metal surface of the rotors start to corrode and develop minor surface rust. Its surprising how fast some grades of metal can start to corrode.

The OP definitely has exposed corroded metal. Since he said it's on both sides that pretty much confirms it.
