UPDATE:
replaced the sway bar end links. did not solve the problem of the thud noise when going over bumps.
went to the dealer they looked at the motor mounts and said they were ok. I don't know what that means, but I'm going to get a second look from a mechanic OR just replace them anyway and see if that solves the problem.
Not sure what else it can be.

did you check upper control arm and lower ball joint? they also making noise if they are on the way out. I just replace all the suspension component on my lexus and man no more noise when going through bump.

okay, i'm going to my mechanic tomorrow and i'll have him check that out as well. Its weird how the dealer said everything looked find and that's how the car just rides when I know in fact its not supposed to ride like that. Its like when I go over a bump I feel the impact go from the front of the car protrude throughout the vehicle and once again as the rear goes over the bump. However I noticed that when I switch lanes over the bump I don't feel anything at all.
for example a 2 lane road with one lane one inch higher than the the lane next to it. as i drive down the lane that's one inch higher there's bump up ahead where the lane drops one inch. if i go straight over that inch my car makes this noise and it feels so uncomfortable. if i'm in the lane that's one inch higher and switch lanes going from left to right, or vice versa, as my car goes laterally over the bump again i don't feel anything.

i went to the mechanic, he said everything looks good except the lower control arm bushings in the front which need replacement. quotes me at 275 and said the parts cost 5 bucks ( not sure if he's right) he said he gets OEM parts but I highly doubt it. anyone know the part number for this for a type s? i asked him about motor mounts he said 450 for the front 2, but he said they look good.
