Replace you stock speakers because in the long run I think it would be better. Before I put my sub in I replaced all the speakers because I played the music so loud that they all ripped at the same time but that might just be because the car sat for over a year but anyway. The stocks will be fine for now but I think you should disconnect the stock amp and run everything off the aftermarket amp. Those two 10's will be just fine, I have one 12" and it shakes the whole car.
Big Balla... do you own a 3G TL???
igor13... you will be just fine with 2 - 10" subs and the factory interior speakers... for a while anyway... the factory amp will remain in place...
Do you have Navigation?????
What type of box are you going to use???? Sealed or Vented????
How do you plan on getting signal to the aftermarket amplifier for your subs???

1. Keep the stock amp. The stock HU cannot deliver a strong enough signal to the aftermarket amps
2. Use LOCs to connect the stock amp to the new amp(s) unless your amp has high level inputs
Here's one the NE-7V http://www.autosound2000.com/adaptor_products.htm#NE-7V
3. Connect your new subs to your new amp
4. Fine tune the gains on your new amp.

Currently, I am running 2-12 Alpine TYPE R DVC ported powered by a mono-block Alpine Amp and have a 2nd amp running my after mkt front speaker and tweets. I just left the stock amp to run my rear speakers. Also make sure you take out the OEM sub to make room for the base to travel thru the hole.
2-10's will be just fine. Just make sure you have good suffient power to run those speakers.

I have a TLS, and I bought 2 10's in a ported box. They're both JL subs, and in a JL box, that's designed for them. That, and the box fits EXACTLY, and PERFECTLY in the trunk, in the space between the wheel wells. Literally NO gap, and a perfect tight fit!
The 2 10's sound AMAZING with the stock set-up. Everybody that rides in my car says its the single best, and most well balanced system they've ever heard.
By adding the sub woofers, you can turn the "bass" setting down on the headunit, which relieves the stress on the door speakers, making them sound MUCH cleaner, and more clear... also causing less harm on the system.
Sealed box's are slightly cleaner, but won't give you as much volume. I listen to ONLY rock music as well, using a vented box, and like I said, it still sound friggin' AMAZING.
Make sure you get an amp that has a remote "gain" knob, because you'll want to be able to adjust the volume of the subs, without using the headunit "subwoofer" control all the time.

I'm running a TC Sounds TC-1000 10" in sealed box off an Alpine PDX1.600. I listen to alternative, rock and Jazz mostly and it sounds very good. The single 10 sound is very accurate, not boomie. A good sub in a sealed box will sound very tight, not sloppy. A vented box will give you more bottem end. The important thing is to choose the proper box dimensions/volume to fit the sub(s). TC Sounds are SQ audiophile type subs, used both in Home Theatre and Car Audio. Their high end stuff is crazy.
