I've read alot about the performace gains of the MT. Obviously with MT you have acceleration gains, but what of handling&braking? what cost-effective aftermarket upgrades allow the AT to keep up with the MT?

Comptech Rear Swaybar and do a Big Brake Kit like Rotora or Stoptech.... I think Willwood has one too... Maybe different suspension like the Teins etc..

Thats about the best you can do...

the sway bar seems a good price=peformance, but the BB kit..is it so superior to justify the price? I'm guessing it's in the 1K range....that would have to be some serious stopping power.

I've had to test the brakes a few times on my AT and I think it stops just fine. Never driven the manual as a comparison, but I'd rather spend the $1k on something else. I have the sway bar and it was a great cheap improvement.

Buy a manual.

I have one of each and yes, they do handle and brake differently.
