whining noise from engine

just the other day i ran my car almost totally empty past on a lil roadtrip and i started noticing since then my cars been kinda sluggish until i give the gas like half way then i can feel the car pick up.

and when starting my car on a cold start like after 8 hours or so (not even that cold its like 60 degrees fahrenheit here) and after waiting like 3 to 4 mins for it to warm up i try giving a tiny bit of gas not more then 1800 rpm i notice a lil bit of a whining noise from the engine and sounds like shit.

ive done seafoam and sparkplugs few months ago. i got a new intake manifold on. and new intake filter
i still need to do timing belt and valve adjustment. im at 85k miles
do you guys think i could have messed up something by running it past the empty mark?

if you hear it from your motor you didint cause it from low fuel. Where is it actually coming from? Alt? Motor? Intake? Trans?

sometimes my tranny would make a slight whining type of noise before it got warmed up, which was maybe 1/4 mile at most before it went away. its always made this very slight wining noise, i consider it normal. but, if it is whining all the time thats not good at all, my old tranny would have a slight whining noise to it all the time shorty before it was replaced. i just consider a very short warm up whining from the trans kinda normal, like the first one or two gears shifts, after that it should be gone. but with this 98-100 degree heat iv had this whole week my car is doesnt need to warm up lol.

i checked the sound today sounds coming from tranny area and timing belt area.. i thinks it might be the belt tensioner making noise because i still have to do my timing belt service im going to do timing service within the next week

but im also thinking it could be my tranny because i only hear the noise in park and neutral and i barely get any throttle response under 2000rpm when in higher gears like 3rd, 4th and 5th
