Check the coil packs. Never return to the shop that says you need a motor.

Has the intake manifold ever been removed to be cleaned, and to clean the egr ports?

If not, I would start there. This is pretty standard for these cars.
Also check all the plugs, and possible vacuum leaks, especially on the vaccum line going to the motor mounts (ensure it's connected).

Do a search in here for more ideas.

multi cyl misfire codes mean 1 coil is failing
you can remove the power lead one at a time and see where the rpm does not change= the bad coil
replace with dealer or aftermarket $50
and reset ecu by removing CLOCK fuse on passenger end of dash for a minute

its probably due for new ngk spark plugs too,,8 bucks each use only the correct ones
that egr clogging happens to all of us, see diy section
but coil your 1st problem

Yeah, check the DIY's. Run some fuel system cleaner in the tank and then replace the plugs as previously mentioned with NGK's if it's been awhile. The EGR passageways cause problems when clogged with carbon, check out previous posts for the '99 as it's EGR setup is somewhat different than the newer models and clogs easier. Check all the electrical and vacuum connections.

If you unplug a coil while the engine is misfiring and you do hear a change in engine sound, that cylinder is firing properly. If no change, that cylinder is suspect. This could be a coil, spark plug, injector. But this misfire may also be a side-effect of something else. Check the coil, plug and injector first....then move elsewhere.
