I recently replaced the hvac blower and resistor and with the new motor I'm having issues connecting the tube opposite side of the wire harness. Whats the use for this tube and can I leave it disconnected since everything works fine now.

 

If I understand what you're describing, the tube is to help cool the blower motor. The other end connects upwards, towards the rear of the car in relation to the blower.
