Disturbing vibration

Just had transmission and engine computer replaced at 54K by dealer (no cost to me, they were pretty good). Now I have a vibration problem, noticeable at all speeds but worse above 45 mph. Anybody have any ideas what's up, could this be related to transmission replacement? BTW, I see a few people having transmission problems, VSA light on, hunting, etc.- take it in to the dealer immediately and demand they replace tranny, it's a recall and has to be done, also you can have serious trouble like me, doing 75 and suddenly downshifting to 2nd, car trying to pitch you thru the windshield and spike the hell out of the engine. Thanks for any input!

Unbalanced wheels?
Spark plugs?
Axles?

under acceleration and throttle input or just while rolling? could also be motot mounts or drive shaft. you really have to experiment with the car to find the problem. Still under warranty, so bring it back and have them fix it.

No vibration under acceleration, only when 'rolling'. I just want to have a good idea of the problem before I take it in so I don't have to drive a loaner Mitsubishi Lancer for 2 weeks. Maybe motor mounts, that was a good suggestion.

i think its axles, from what i have seen that what happens with these cars they have too much torque and the axles have tripod inner joints and they are too weak and go bad, mine does it too, when i hit about 45mph and it stops at 60mph. they really need rzeppa joints on the inside of them, i talked to the company www.raxles.com and i think they might have a new axle for the cl that is stronger but i have not talked to them in a while. mine feels like the floor is shaking, not the steering wheel, it started on one side and them it moved to both sides.
