Okay, let's see if I can explain this well without pictures.

You've got the pipes a little mislabeled.

Let's call what you have in your second pic S1- This is a coolant line.
S1 runs from the plug in that picture to the plug you're showing in the fourth pic. It runs alongside the other pipe (S2), starting where you've circled in pic 1, splits where you've circled in pic 3, and goes to the plug in pic 4.
To double check, both ends should dribble a little coolant when you take them off.

The larger hose (S2) comes from the valve cover, and runs to the intake, just before the TB. This vents the valve cover to the intake, recirculating air trapped by the cover.

When I did mine on my six speed I was stumped at this part too... I cant remember exactly what I did, but I do remember at the end I had taken out one of the metal tubing parts.

There should be two hoses in the kit. 1 1/2" diameter hose, and another (I think) 1/4" one. The 1/2" one should reach from the valve cover (not the hose you've circled, the bigger one it runs into) and run into the intake just short of the TB (shown in pic 3, but again, not what you've circled; the one right below it). The 1/4" hose should go from the connection in pic 2, and however you want to run it, and run into the connector in pic 4

Basically, what the kit does is eliminate that section of piping where the two lines are welded running side-by side.
