2001 CL-s AT vs 2003 CL-s MT engine

Last summer I purchased a very low mile 2001 CL-s AT engine at a great price with the intent of having it as a project engine (read: 3.5 liter conversion + other goodies). Well, a year has almost passed and I have done absolutely nothing with it. I just bought a new house so I will most likely not be doing any of the projects that I wanted to do with it. My 2003 CL-s 6-speed is about to reach 80k and I have been thinking of swapping these two engines just for the benefit of having a lower mile engine (labor is free... well almost, my friend/Honda mechanic accepts a bottle of premium JD as payment). I have searched to find the differences b/w these engines and there seems to be more differences than what I initially thought (like sensors, and such). Can anyone clear this up for me? Are these engines that different?

yes, there is some differences in some stuff. If you look at the 6 speed swap thread on the tl forums where someone is doing the 6 speed swap on his 00 tl, you will see the differences.
