I finally did some poking around the cowl cover, and decided to gently pry it up a bit from the top (where it meets the bottom of the windshield). ran my finger underneath the length of the windshield, and figured I'd put some weatherstripping material in there to shut it up. Well, it turns out I didn't have to, 'cause the snapping/popping noise has gone away almost entirely since I played with the cowl cover. If it comes back, I'll add weatherstripping, but I'm hoping the issue is resolved for good

I've recently noticed this noise on my passenger side. The windshield sounds like its going to fall out at times for god's sake.
I'll go mess around with the exterior tonight and see if that helps anything, if that doesn't do it I may just destroy the windshield to stop that infernal noise...

Rattles
This is great news for you. I too have had rattles periodically in my 6MT. Some days are perfectly quiet and others make me wonder. I'll try pushing against the base. Thanks.

I've noticed that the drier the day, the louder the crackling. On a rainy or humid day, it makes no sound. I am starting to think it is either the uerethane sealant or just the plastic itself crackling that runs along the windshield and not the actual windshield itself.

By the way, if anyone is hearing noises from above the left rear passenger window, it might be improperly seated window glass. In my case, I tap the window down just a fraction of an inch (usually 3 really quick taps) -- you can actually see the window slide into proper alignment, which quiets the rattle. If you do it right, the seal is still wind/waterproof.

I spend 2 much time here
i had this problem when i first got my TSX and the dealer replaced the cowling and put a bunch of insulation tape and since then the problem has sound has been 90% less. i can still hear it faintly when i go over bumps when my stereo is off. Honestly i can drive myself crazy listening for rattles and shit with my stereo off but the reality is that normally i always have my stereo on and am playing it loud. So if my car has a couple little rattles hear and there i really don't care anymore. So basically the solution is to get a loud as stereo system and blast if whenever you're in motion so that you don't hear any rattles. haha.

i have been noticing a problem with the sunroof rattling/creaking. when i have opened the sunroof tilt/fully opened and then close the sunroof i hear these annoying sounds. once i close the sunroof visor thingy i can barely hear the noise; guess i'll have to make them aware of this once my seat rails get in and i take it back to them.

You need to put some vinyl / rubber protectant on the sunroof, that should stop it. Many of the "rattles" I seem to be experiencing are not really parts "rattling because they are loose / misfit, but rather sounds of plastic / rubber / metal rubbing together. You may also notice that humidity can cause the noises to go away. I suggest using a 303 type protectant on the roof's rubber, as well as the door seals and rubber along the windows to see if that does the trick.

I think some of the noise may be coming from the rearview mirror assemby. There is a piece of plastic that covers the wires to it that is a bit loose. When I push on it, it makes a cracking noise. I am going to play around with it over the weekend.

Sorry to bring a dead post back to life, but I'm starting to get these rattles at the bottom of the windsheild and was wondering if there was a final word or solution to fixing this??
I also found this other thread but don't know what I should actually be doing while I have the cover off.

Today, I was outside the car, walking up to the passenger side. I thought I'd look at the windshield myself. But, from the OUTSIDE. I started pressing on the glass.... nothing. Pressed on the side seals... again nothing. Then, I started pressing against the bottom black plastic piece that runs horizontally along the base of the windshield.... snap, snap, crack crackkkkk... I pressed a little harder and 'POP' it made a solid contact sound and ceased to snap snap crack crack!! I was like "no, that CAN'T BE IT!"
But, I'm here to tell you all. I drove the car over the meanest bumps and twists in the road surface. It was totally quiet. Not even a hint of a crackle or creeeek.
++++++++++++++++++++
I just noticed my first nuisance noise, it's not a rattle, but a "pop" as if big rain drops were falling on the roof of the car. This pop occurs mainly when I drive over bumps, sometimes it doesn't even occur. It seems to come from the passenger side, near the dashboard (unclear if it is related to your fix, I did try pushing down on that cowl thing, but without much success), at times it seems to come from the passenger seat next to the driver...I am at loss here...
