Sorry for the repost. I initially posted this in the second generation forum.
I personally decided that mods were not worth the hassle my dealership has given other people in the past. I used to have an Injen short ram intake but then replaced it with the stock intake. My question is: in the future, can the dealership EVER trace back any engine problem to the Injen? Can they even tell that I had it on my car at some point?

Not bloody likely if you re-install the stock intake properly. Even then, the odds of you having an engine problem that they trace back to a not-there-anymore Injen intake, are extremely low.
Has the car ever been serviced at the dealership while the intake was installed? I did note that on two of my invoices for oil changes/warranty work, they noted that I had a "performance intake" and a short shifter. Having said that, they still replaced my engine under warranty after that.
