Are the 6spd manuals rare?

Of course, there's bound to be more enthusiasts with 6MT's here than in the general population; I wouldn't at all be surprised if it was 1 in 10 overall. I know when I went looking for mine, most cars in dealer inventory were 5AT.

I know that the 6mt/navi combination is the "rarest" at 15% (according to the Acura dealer that I am getting my TSX from).
so from that I can be pretty sure that is is better than 1/10

It was quite possibly total BS, but I think the salesman said something about how Acura tried to "encourage" dealers to stick to a 1:10 ratio (eg. implying some sort of pricing advantage or supply restriction).
My dealer says only 10% of production is 6MT. The overwhelming majority of owners and prospective owners want an automatic so perhaps dealers are ordering them in this way. I think if you order a manual you will have no problem getting it..you just have to wait for the lead-time...or your dealership may be able to swap with another dealer who has one on his lot or on the way. People have their reasons for liking the automatic but the real fun is in the 6MT !!
Whenever I walk by a TSX (which is quite often here in NYC) I always look in the window to see if it's a 6MT or not. In my expereince, about 20-25% of ones i've seen have been 6 speeds. I'm pretty suprised by it being such a high number but I guess if you are a stick driver the TSX is especially attractive for its price range.

I specifically wanted Black/Black 6mt w/NAVI last FEB. when I got mine. My dealer could not find one. The best he could do was find black with parchment interior that was 6mt w/Navi. It was from Texas, a neighbor state, so I took it because I could not wait to get out of the rental after my Prelude got murdered from the rear. The dealer spit out percentages to me on why it was so hard to find what I wanted. I can't remember the numbers, but it made sense because not as many 6mt's were made. Of those, most did not have NAVI. Those that did were mostly other colors. Then the interior color had to match also. I think that is why it was hard to find. Anybody else have Black and parchment 6mt navi?

Seems to me that there should be a pricing advantage for the manufacturer with the MT rather than the AT. Normally, an AT costs hundreds more than a MT but the TSX is priced the same either way. So I would guess that the profit margin for the manual is a bit higher.
This is a minor annoyance for me with the TSX. I've always preferred driving a manual and it's especially nice when you pay less cash at the same time. It's not that often that something you want costs less than something you don't want. The TSX takes away this advantage.

BTW, I really like the MT6 in my TSX. I just passed 1000 miles last night, and I've noticed the shifter action has loosened up a bit. Well worth searching around for if you really want a manual trans.

VW charged extra for the 6-speed manual on the W8 Passat. But the W8 Passat seems to have gone the way of the C5 Corvette.
If you look at the amount of fancy machine work inside a 6-speed manual, I wouldn't be surprised if it costs the manufacturer more to build than an AT. So the pricing structure could be more market-driven than cost-driven.

Umm... thanks for doing the math for me here. You proved my point that 15% is better than 10%.
By better i meant greater, so I am still pretty sure.
EDIT: I am an MT driver, so the more MT's the better
