Make sure any external rca's that are coming out of the deck are either capped off or taped off with electrical tape. If the metal of the rcas touch metal it will give you static/distortion.
Its probably the little motors inside working and creating noise, this normally isnt heard but since you have such a strong signal going into another amplifier, any little noise can be heard. If you change tracks you'll probably hear it as well.
You're going to need an adapter to install an aftermarket stereo to the bose stereo.

the adapter would go between the new deck and the vehicle harness... there is universal ones which are cheaper, and vehicle specific ones that basically just have the right connector on the end for the car, those are more expensive. Believe it or not, wal-mart has a converter made by Scosche that works very well.
Heres a link to the scosche site, they list 2 models that will work, the last 2... the blue one can be found at wal-mart. http://www.scosche.com/scosche_carau...?CategoryID=36

the black wire is a ground wire... not usually needed, ive wired a few of them up and never used it and never had any noise problems. The converter will basically take the place of the crimp connectors on the speaker wires between the vehicle plug in harness and the new decks harness. The connections are made with set screws, just stick the stripped wire into the proper spot and tighten the screw, very simple. You'll only need to strip about 1/8" of insulation from each wire. The only thing thats somewhat confusing about it is the connections are labeled weird, but the instructions tell you what is what. Also, make sure the switch on the side of the unit is in the "factory amp" selection, and the factory amp output controls are all the way down before trying things out. Once its wired in you'll use a small screw driver to set each output adjustment the same, probably at about half, but it depends on the power your aftermarket deck has.
if you feel you dont want to make the connections, go with this: http://www.crutchfield.com/S-06oR206...51&I=142C4HA02

does the blue one on the sosche website and the prewired one on crutchfield both work the same? is there an advantage to either or them? and whats the difference of the black one and the blue one on the sosche website?
The black one just has wires pre-attached which are color coded to aftermarket harness colors, its also specific for adding aftermarket decks to "premium" sound systems. The blue one is a little better in my mind as you make direct connections to it, and the fewer connections there are the less resistance there is. It can also be used to add aftermarket amps to a stock deck. So if you ever change your setup or mind, it will still work for you.

I didn't think he was usin an amp, you certainly don't need that big a ground for a head unit

if u said it only happen when u play a CD then its not a ground wired. have u try playing another CD? have u try putting in another head unit? wiring was the case then ur radio would do the samething.

is it cd or radio? Could be a bad ground, ground loop or engine noise.
