What software do you use?
What was the volume setting on the first and second graph? The second seems to be a quite a bit higher output.
It's hard to judge with the varying output levels, but they look pretty similar to me. If anything, from 1 click above 1k to 3 clicks above 1k looks like it may have smoothed a bit (not sure on the scale). I don't know how much the factory eq'ing changes at different volume levels, but it would be interesting to see the response with all volume settings being the same.
Either way, props to actually showing the graphs.

This is another pre-mod graph I took but hadn't uploaded to photobucket from the laptop. Laptop died so I had to come in and plug it in to post.

Rather than the 1/1, going to see if I can find a free program that will do 1/3 octaves

Nevermind, I cannot find anything decent for free.
I am happy with the results and that is the point of this. Yes, well I can tell you that the sound is clearer, specifically vocals and drums. Guitars also have more meat down low and not so airy as before....

You will need to do some research as this car is very particular about amplification. I will tell you my JL Amp works extremely well with the low level input from the HU. Speakers will be a personal choice. My Image Dynamics Chameleons paired with the JL and bridged are a tremendous improvement.
