Is your CLS6 tranny dead?
With that said, I believe you have to drill the 'boss' on the '04-06 TL-6 transmission to accommodate the CL-S6 tranny side crank sensor and you have a difference with a 'pin' location of the 'gearshift lever'. #3 on the links below:

So i was just gonna buy a trans to get my DD back up and running until I can get this one repaired as a backup! If it helps to know, this is the trans i'm looking into https://www.ebay.com/itm/2005-2006-A...9Z1T9w&vxp=mtr
There is a CLS trans also but i'm not sure i'll be able to get it as it's an auction and I don't have much money atm

Well, here are the pics of a 03 CL-S 6spd....
Sorry, but the only differences I can see between this and the 04-06 TL-S 6spd are the additional crank sensor in pic 1 and the shift linkage attachement point on the large select lever in the last pic , if you look you will see another hole in the arm, this is where the attachment pin would go for a 3rd gen TL or 7th gen AV6. Both tranny shafts are just as hollow as the 3rd gen TL and the gears, ect do not seem to be of any better materials or hardening.

These guys kinda came apart, didn't break anything besides a bearing or two but it's in pieces and the first guy i talked to said its like a "puzzle" and he doesn't want to go through the labor of piecing it together. One of the #9 & #8 pieces broke but that's no biggie, I am willing to pay for my ignorance!

1) Try and work a deal with teh CL
2) search car-part.com for one in a salvage yard close to manhattan KS to keep costs down
3) search car-part.com for an 04-06 TL-6; but, you would still need to modify it to be CLS6 compatable.

teh CL, I just did a total US/CA search for the '03 CLS6 tranny, just to see what's out there, and there's like four of them in the same 'yard' located in Thornhill, ON alone. Is that where you are keeping the stash? .

No. The market forces dictate price. Unfortunately, you stumbled upon one with serious problems, bought it, and now are just realizing with rarity comes a 'premium in cost'. The CLS6 tranny is rare and is a perfect example of 'premium in cost'. There is one in Burlington, NC for $2050 (131K) with a $300 core. Another in Mapleton, MN for $2800. That's crazy.
Then again, it does not help 'the cause' that NSX peeps are also dropping this tranny and/or J32A2/J35A3's into their cars when the DOHC 'gives up the ghost'.

Don't get me started with those guys. Contacted them a few times in the past & they're a joke. Advertise parts as "not insurance quality" but still charge just under retail for used parts.. ..I get making profit but get real.
